Get the enemy all the way down to half a bar and they won't disappear. They stay standing and fighting until the time runs out. Absolutely ridiculous

Hmmmm, I think a lot more information is needed, preferably with some screenshots (in game and data disks).
Half a bar wouldn't proc the droid data-disk. I doubt the game is bugged just for you. So, we must be looking at something else.
