This is happening when creating a new save in my game now too. Strangely, the missing pets appear in the household thumbnails (at least until they've been played)- I realized something was still wrong and removing my mods hadn't helped (the save I created with mods in didn't have the pets in the thumbnails, nor was there a household for Mayor Whiskers or the Captain) when I tried to transfer Mayor Whiskers into my test Sim's household and discovered his household was empty.
