I'm on PS4 and also having that issue.
I had put both barns near something I had already built and had gone back into build mode to mess with the inside. When I went to live both my cow and llama were missing despite both barns still being there and untouched. I could not drag them out of my household inventory and had to buy a replacement. I just recently went to cow fair and it still didn't give me the option to set down my cow.
