I was able to fix the problem. If you play on a computer, all you have to do is have an mcc and use it to remove all your family's equipment. Then the cow and the llama disappear and the barn becomes really empty.
Sadly, this is on my Xbox so I will not be able to this and other fixes I have found. Thanks for the solution tho!
