so it makes me feel like the new family tree can only tolerate one unknown connection in the family tree. For examples, siblings without parents in game, grandparents and grandchild without the parent generation in the middle

Yep, which is why the new update is rather disappointing, even though the relationships were set up during cas instead of via MCCC
