While you're correct that your game progress is save on the EA account level, merging accounts doesn't actually merge the game progress on the two accounts, just the games themselves. So if you merged account A and B, and left account B as your primary, you still wouldn't have any of the progress made on account A. We have an article here that might explain it a little better.
