As of right now I can confirm that at least on PS4, the issue has been resolved!! No patch or update, it's just back.
I've noticed that even though my challenges were gone before the game has still counted my progress in the background as I have now also been awarded the Gibraltar skin which I definitely didn't have before.
One times happy chappy.
