Your game progress would be stored on the server-side of things, so deleting that folder won't impact your progress.
It shouldn't impact your Steam version of the game either if you've completely reinstalled from scratch on Steam, but it may help to verify file integrity before running Apex on Steam again if you run into any trouble after removing that folder.
