They disabled auto-defenses, but it was bug ridden and causing problems. Make sure the empty zones are grayed out and have awarded you banners now. If you didn't get banner rewards, there's a chance you can lose if they attack your squads. That has happened to a ton of people. If you haven't gotten the banners for conquering the empty zones, you need to post your ally code to the EA Bug thread ASAP before the phase ends.
