Some of those against it can realize that they have to play around with faction tags to help keep balance in the game. This devs from day one has been pretty clearly stating that lore on the battle field is not the intent, i.e. - you can have LS and DS fight as a team, even characters that have killed the other characters on their team, or were mortal enemies.
Then faction tags don't matter at all by that reasoning. If you can mingle up your teams any way - what's the point?
If you are going to introduce faction tags and other tags based on lore of the franchise to create synergies etc, then stay true to it, instead of picking and choosing as it clearly irritates and upsets at least some of your player base.

I guess I am saying that maybe toons should be consistent and less disgruntled players is better.
the player base is huge, so one set being happy doesn't mean everyone is. I also think that a larger portion of the player base would be way happier with game balance over directly following lore.
faction tags are meaning full, they are not given for no reason (they have some semblance of lore), they just can't give out every tag a character could be for many reasons, some being balance of in game combat. others are as they have explained a snap shot in time of what the character would have identified as. they also have different version of characters and each in its own time may have identified as one thing vs another.
The current setup gives a fair amount of flexibility, but also allows certain teams or factions to function better than if you broke them up and mixed/matched.
