Based on what you've claimed yes, Rex and the other clone troopers must be "defective" because they show unique personality traits that most typical standard clone troopers do not.
"I’m not just going to blindly accept what’s put in front of me. If I did, then Rey would be the chosen one and Palpatine should have returned."
Wow! That is completely unrelated to the topic but now makes me suspect of you that this is just because she's transgender and nothing more. Your criticism is your opinion / headcanon and is neither fact or canon. Sister exists and she's canon. How are any of those mentioned clones defective?
And as an aside, I’m not just going to blindly accept what’s put in front of me. If I did, then Rey would be the chosen one and Palpatine should have returned.

Again, if the Kaminoans let her exist then clearly she's not defective much like Rex, Cody, Kix or Fives. Clones are allowed to have individual identities as we've seen. This really doesn't have to be a huge issue and you just have to accept her existence.
What my question boils down to is if Sister would have varied too much from the Kaminoan's idea of an ideal clone trooper, is all. And while saying "but" after a statement typically means the statement isn't entirely true, the context of what I said matters here - trans people can absolutely exist in Star Wars - but my question is if they should have realistically survived in a clone army that is required to meet various standards. Please don't misinterpret my intentions here

If you have to say BUT after stating you're not against a trans character, then your statement isn't entirely true. Regardless why the Kaminoans didn't deem her defective is irrelevant and pure speculation. The fact that she's canon, she exists and what has been established about her is what matters at this time.
Also, if Clone 99 was kept because "he could still oversee training and be a janitor", then clearly Sister was okay as she was still able to fight and serve. I cannot see how her identity could get in the way of her fighting and following orders. I'm not against the idea of a trans character in Star Wars, but the idea of the Kaminoans NOT deeming her a serious mental malfunction is what doesn't make sense to me.
I said "why are you advocating for a trans character" because you said Sci-fi shouldn't be compared to real life, but are also saying a trans character (something that happens in real life diversity) should be added. Can you see why those two statements seem to be somewhat in contradiction with each other?

Well if you're not against the concept then this shouldn't be an issue for you. We want more diverse characters to represent every aspect of the Star Wars universe, every character possible to be playable. Also, just read what you just said "why are you advocating for a trans character?" Would it matter if she wasn't trans?
If you shouldn't compare sci-fi to real life, why are you advocating for a trans character? I'm not against the concept, but you're talking out of both sides of your mouth here.
They didn't get rid of 99 because that was a machinery problem - he wasn't fit to fight, but he could still oversee training and be a janitor. Sister would have had, for lack of a better term, a mental issue. The Kaminoans knew the occasional physical mutation would occur, and even capitalised on these effects when creating the Bad Batch, but a deficiency in the mind would have been an unacceptable error - for example, disloyalty to the republic, madness, lack of cognitive function, too much independence, violent tendencies, and yes, a desire to identify as something different. This would not have met the quota that the Kaminoans sought for, unless Sister hid her identity or, as I said, before, decided she was a she after the clone wars broke out.

Regardless, you should never compare sci-fi to real-life.
If they would’ve terminated her, then why didn’t they get rid of Clone 99?

I mean, that's not really how they did anything.Clone 99 clearly an actual error in the cloning process wasn't destroyed. Why would a more fully functioning clone be? I think Sister would be good in game if they ever do clones outside of 501st and BB as dedicated teams.
