Most people didn't know the difference between sith and jedi in the galaxy. You can see that on a couple of clone wars episodes.
I watched that Clone Wars series. I will agree that some underdeveloped villages on backwater worlds didn't give two clicks about Jedi or Sith, or even Republic or Separatist for that matter. But don't try to suggest that the Trade Federation was ignorant to the Galactic Republic and their ties to the Jedi Council.
I mean, just look at that guy! They had to know Sidious was a schemer. All of his orders were of a highly questionable nature. Definitely not working toward the greater good.
