Do equipped mods count towards the mod inventory cap?

No. The cap is only based on unequipped mods.

If your whole guild is doing it, it does have some effect on your TW matches. At early game that could be an issue, maybe, sort of. Not sure how much GP it actually adds in reality.

I store them on unused tons not-so now because it let's me make alternate sets using my best remaining mods

throwing mods on lower level toons won't affect the mm, just toons in the top #X (the # depends on division etc).

Also, thorowing mods on won't affect gp of those toon like taking bleh toons like phasma to r3 or r5 or whatever it is needed for slkr, for example
