Looks like there’s a bug where deleting split level interiors that are on top of foundations causes a major bug where the correct foundations aren’t deleted properly. I don’t think this was an issue in the Ultimate Collection or physical disc versions? I’ve uploaded a video showing this in action, I’m also on the latest patch.
UPDATE: This issue also occurs on the Ultimate Collection! I’ll post a video when I can of this occurring in that version as well.

You can delete the glitched Split level foundations by deleting the side walls if they didn’t get deleted properly.
Sometimes attempting to delete the glitched split level foundations doesn’t always work, sometimes the game thinks you’re clicking on one of the lower level foundations behind it.
Same thing happening to me across newly built lots and premade buildings. I've attached a clip of mine below showing the stairs not being able to be deleted and the split level foundations bugging out/can't be deleted properly.
I know at some point mate54 is going to look into the stairs issues that quite a few people are having, maybe the foundations are causing them.

Blayer98 I have been able to reproduce this in my game, but clicking on the outer wall of the foundation did the trick. It looked a little bit weird, as if constrainFloorElevation cheat was used, but I was able to delete all of them.
CTRL-dragging over the foundations deleted them normally as well.
