DivinylsFan​  You can tell the Library files apart by their modified dates, that is if you remember when you exported the mod settings.  You can also rename any of these files as long as the names don't contain any special characters and still end in .package.

It's odd that the sims are disappearing entirely; I thought that wasn't supposed to happen unless you somehow made NPC rooms in one of the dorms, which don't come with any by default.  The fact that they're not doing anything even while at the front door might be an indication of an overloaded game engine.  And SP isn't going to help with this anyway.  So I'd again suggest removing SP and seeing how the behavior changes, if it does at all.

You should also remove the .zip files from your Packages folder.

Retuner is an NRaas mod.  It's kind of a master tuning tool, able to access all the game's tunable values that aren't table-based.  If you're not using it, you don't need to worry about it.
