If you still have your files set up the old way and you have a mod that suggests you place the d3dx9_31.dll, you place them in the bin(s) for all your games under Programs (from what I understand). Some people insist on doing this for the new way too. I don't think it's needed.
If you install cc the new way under Documents, you should only have one game folder which is for the base game. Check to see what the creator of whatever mod you have suggest you do. I do not use any Core Mods so I can't really answer to that. But logically, there doesn't seem to be a need for it.
FYI - MTS tells you to delete that file and/or remove from your EP/SP program folders
here. I don't see where they say to put it back.
