Neyalashia No, you shouldn't need to reinstall your Store content each time you play. That's part of the point of installing into the new folder, and I don't know why it doesn't work for some players. One other easy step you can try is deleting the SigsCache folder.
If that doesn't help, is OneDrive running on your computer? Are you using some kind of cleaner app that might be deleting temp files? How much Store content do you own? I don't need the number of items but rather the number of .ebc files in DCCache once you've installed everything (once). Don't count the .tmp files towards the total, but let me know how many you see.
For the expansion and stuff packs, please open a save and confirm that they're all loading. Having them checked off isn't enough to confirm that they're working.
