But now I've done that how would I get mods back in?

You probably solved it by now, but... you will need to find which mod(s) caused the problem. Easiest way is to put back a handful files at the time. You can even start with putting back half the files just to find what half the culprit is in. Then, try halves again. Or add 10 files at the time, depends on how many files you have. Also, there is a bigger chance that text scripted mods go bad, and plain CC is normally safer than mods that changes he game some how. Game mods can often be replaced with an updated version provided by the creator. But basically even a single small CC can cause problem and the problems won't necessarily be directly relevant to what goes wrong.
