I have noticed the same issues with pre-sets not saving to custom venues or the getaway options library, and I just wanted to add that in my case, it seems to be traveling hand-in-hand with an older technical issue where the game also deletes all owned businesses and zeros out all club perks/club points throughout the save file. I do have memory boost mode enabled, so is the game potentially doing some kind of data culling that sweeps customized setups?
