I am also having problems with werewolves not leaving and then entering residential areas but I did find a workaround using MCCC:

MCCC>Self Command>Main Interactions>Go Home

That has worked for me where the "Make Sim Leave" under MC Cheats does nothing in this situation.

Mods are valuable but if for some reason you don't want to use them, one way is to have our sim travel with the intruder sims to another lot and leave them there, have our sim go back home.
