This is still happening and is rather annoying. Fairies are a very specific playthrough for me. I don't want to see fairies in other worlds unless I am actively playing with them as a fairy. I don't want to have to take Enchanted By Nature out of my game because I do play with other features like foraging, but it's irritating that the checked box doesn't stop fairies from coming to my sim's house all the time.
