It is very irritating, I want to give my sims all their own private space which also helps to ensure they only learn the skills I want them to learn, getting exclusive access to those items.

I have the same problem. It's everytime I enter build mode (or CAS sometimes) or even just leaving the lot and coming back. My sims ignore all the door settings I made. And it's irritating cause sometimes they do remember they can't pass the door and then they're late for work or they simply don't take care of their need on their own.
Now I'm thinking of disabling autonomy because of this
