Okay I think that the animals being off the lot when you travel definitely have something to do with it. So if not the only reason they disappear, at least one of them.
I've had chickens in the basement (poor animals) with just a ladder leading up to ground floor and I have not lost any chickens at all since they are stuck down there and I played for a long time.
I did however have a llama duplicate when I took it to the fair so I had the real llama and a clone in the household inventory that did not work - I could not assign it to a llama house but I could not get rid of it either. Separate issue but so frustrating how everything is so buggy.
I feel like looking for bugs and reporting them is my second job at this point every time I play, I don't even start the game to relax anymore because it is not relaxing seeing all the bugs and knowing it is my responsibility to make sure the bug is reported so it can be fixed. Otherwise I'll have to deal with it forever, might have to anyway...
It also removed a lot of the fun when you work for something in-game and it bugs out

Heads up though, I did play in Henford-Upon-Bagley for this household, so I did not travel as much as I do when I have chickens in other worlds, since I already lived where the fair is
