Due to my main account being hacked (and being unable to recover it, thanks), and since I bought the game on steam, would changing my EA account on BF6 (though using the same steam account) reset my progress or even disable my account?

Unlinking your Steam would most likely cause your progress to be lost, yes. Game progress that isn't saved locally is stored on the EA account level. I'd recommend reaching out to our live support team again to see if they can help you recover your account, because you won't be able to unlink your Steam if you don't have access to it regardless.
