Fleet is exactly like the character aspect of the game insofar that you need certain ships for certain events and different enemy fleets in the arena require different counters. Which means you ultimately want to collect and develop pretty much all ships. Plus, collecting is the main point of the game.
The disadvantage in areas other than GA is negligible. You might have to develop a few toons that have little use outside of fleet, such as Consular or GeoSoldier. And you might spend more GW and Fleet currency on ships instead of characters and zeta mats early on. But without a strong fleet, you wouldn't be earning fleet currency. Or bonus crystals, for that matter, which greatly help with character farming. You have to invest resources to gain resources, and ships strike me as one of the best investments in this game.
