I really would just like to know if the flat speed bonuses or the % based bonuses are added first because they result in different speeds depending on the order they are triggered at the start of battle.

It works that way everywhere in the game.
Easiest example everyone knows is with mods: speed set % and speed + primaries and secondaries. The % uses base speed from stats and then the + are added.
With leadership/uniques the base is the result after mods.
