I have created a folder Mods in the Sims 3 folder and inside of that I have a folder Packages.
If you are downloading and extracting in your "Sims 3 folder" under Documents. DON'T! This is where the game looks to read and load your games. Let's not crap in it. First rule: Never p.o.o. where your good files are!

This is her image and I've made some notes on it. I've also posted an image of mine so you can see the similarities that exist in Windows. Microsoft may move some things around but from one version of the OS to the next (including software), they try to keep the functionality the same.
So even though you are running Win7 and I'm running WinVista, our folder structure in the left navigation pane is similar. In Win7 they separated Documents, Music, Picture, and Videos placing them all under Libraries. In Vista you have the same folders but they're all together.

What I'm getting at is that Windows will naturally want to download something (by default) in the Downloads folder. You can create sub-folders in the Downloads folder to sort your stuff. In mine you can see the folder and based on the name, I know that this is my Sims 3 Downloads. I still have stuff from TS2 and other programs I've downloaded but I know to look for anything I've downloaded whether it's Sims 3 related or not under Downloads.
Create your Sims 3 Downloads folder here and give it a generic name not making it specific to a particular site like MTS. Inside your Sims 3 Downloads folder is where you will make more folders (sub-folders), giving them specific names (i.e. MTS, Peggy, Rosesims). Then within the MTS folder (for example), you can create more sub-folders for Hair, Cars, YA Clothes, etc... you can organize it as specific as you want.
