SummerSloane Are you using a mod that requires content that you don't own or that might not be loading? Some mods have EP requirements, and a few others require Sims 3 Store items. For example, NRaas Cupcake will crash the game if the Store bakery set isn't present. MasterController's Progression module requires both the base MC and StoryProgression mods to also be present.
If that's not the issue, please trash your Mods folder and create a new one. Download a fresh copy of the Resource.cfg file from here (the Resource.zip):

Unzip it, place it in Mods, and download a fresh copy of one mod to test with. I would suggest NRaas MasterController, the base mod only, since it does nothing unless you use it to issue a command, AND it doesn't require any content beyond the base game. Let me know whether it works.
