I also have the same issue, very frustrating, as I marked the original NPC's as immortal to prevent that. In my case there are random townies with the Henford roles and also the original NPC's but clones of the crumble bottoms. I thought it was due to the Spawn refresh mod, but it made no difference without this mod. The issue still arises. Hopefully this issue will be solved soon, as it should have with the recent update.
