If you haven't already, can you try clearing your Origin cache to see if that helps? I've seen some cases where that can fix issues like this.

I had this problem last night with my download. I got stuck at about 90% patching files and the DL would go no further. It happened 3 times. I am also an Origin user.
My solution was to de-install Apex and then Re-install it. it took some time but the game fully installed and I was able to play with no problems.
You might want try this route if nothing else seems to help.
