This is just a game not politics - Dark side acts in self-interest.
Light side acts in common good.
Neither is inherently goid or evil, and both have negative extremes. Separatists were manipulated by Palpatine to act to their basest interests of power and greed. - Well they are considered separatists so in a game where everyone has to be dark or light side, I think dark side would be accurate.
- The separatists were in collusion with Darth Sidious, and were obviously enemies of the Jedi, our defacto protectors of justice. They tried to kill the Jedi in the very first scene! They were very clearly defined as the bad guys in this universe. Also many systems had legitimate reasons not to trust the Republic. Corruption, alien racism etc.

I watched that Clone Wars series. I will agree that some underdeveloped villages on backwater worlds didn't give two clicks about Jedi or Sith, or even Republic or Separatist for that matter. But don't try to suggest that the Trade Federation was ignorant to the Galactic Republic and their ties to the Jedi Council.
I mean, just look at that guy! They had to know Sidious was a schemer. All of his orders were of a highly questionable nature. Definitely not working toward the greater good.

Gonna take a pass on that clickbait, no thank you. - Because in the Clone Wars series, the Separatists were considered evil and Republic was considered good. Nobody except Dooku knew the truth of who Palpatine was, so in everybody's eyes he was "good" albeit a deceitful politician.
- A similar question would be "why is the empire evil?". Sure tarkin destroyed Alderaan but that was in retaliation to the terrorist Alliance
