are you still having issues with this ?
Do your pets have the free-spirited trait ? Those do mate on their own. Same if they just wander off for a while.
In the one case you had with a fixed pet, are you sure that they mated with each other or was maybe another pet involved ?
Please also test on a vanilla game.
