Unable to delete duplicates?

So I started playing sims before my brain was fully developed and have a lot of cc downloaded. I've noticed I have what feels like almost everything in duplicates. The package files wil be in a folder as well as just floating around on their own inside my 'Mods' folder. Nothing is a .zip or .rar file anymore. If i delete the package files outside the folder they are also in, they also dissapear from the inside of that folder? Making the CC completely dissapear. If I only delete the package files inside the folder, the ones outside also dissapear? Does anybody know why this happens and how I can fix it?
This sounds like something to do with how you're accessing them. On Windows (I know nothing about Macs), you should be using File Explorer to navigate to the Mods folder. Don't use search.
