I'm not sure from your description whether the deformed babies were from before or after you removed your custom content, but if you're still seeing the issue, does it look like this?

For the settings not saving, what antivirus do you use? It's possible the program is blocking changes to Options.ini, which is the file in Documents > Electronic Arts > The Sims 4 that saves your settings.
Separately, do you use any app that claims to optimize your game settings? Nvidia's GeForce Experience is one such app, but there are other examples out there. If you do have any kind of gaming-related app, check its settings and make sure it's not optimizing Sims 4 in any way.
