Same issue for me. My sim has max gardening skill and super green thumb (in case that changes anything either).
I can water in pots just fine. I can water plants on the ground just fine. I cannot water plants in the 2x2 box. Whether it's regular sized plants or a tree.
Sims do not ignore that plant either and water other things around it. They'll go right to the plant that can't be watered and stop everything. So I have to manually tell them each time to go water the other things that CAN be watered, and then shift+click cheat gardening state to water the plants in the 2X2 boxes.
It doesn't matter if it's in a green house or outside when this happens.
Weeding and harvesting works absolutely fine.
I'm patched to current, have all the packs except two kits (no bust the dust or one of the kid's clothing packs).
