Legoman01134 Sims 3 has been out of development for over a decade, so there's not much hope that EA will fix any of the current issues. That includes how broken the world of Isla Paradiso is. (The rest of the pack is fine, and its features can be used in any world with deep-enough water.) So all we can do is players is try to work around the issues, or decide it's not worth the effort.
If you install your Store content into a clean Sims 3 folder, a little at a time, what issues do you see? You should absolutely not see duplicate files unless you're actually installing multiple copies, which can happen with the overlap in some compilations. If it's happening and NOT related to true duplicate installs, do you have OneDrive or another syncing service running on your computer? It could be downloading your old files, making the "clean" user folder not so clean after all.
