No, you can just repair the game and it will pop back up if you have any issues
if it does effect other games how do I repair it?

As i said you just repair the game your having the issue with.
Ive removed the EAC from Apex before and the game simply wont load.
You simply just repair the game to restore it.
If the EAC is with the game files of the other game it should not affect it.
EDIT: sorry, you right click the game in origin and click repair.

there is no appdata in my c:\users file

also one of my other games since I deleted anti cheat does not work this is slightly worrying me as this is my favourite game.

Hmm have you downloaded Apex game files in a non default location?

As i said just open origin.
Right click the game.
Select repair game.
Wait for it to finish and it should be fine.
Check for updates with the game also.

its probably why its still showing 40%

Okay then once you got the Apex removed we will redownload it and it should restore the EAC. idk why a game would not have a repair option 🤔
