Did you check if other input devices interfere? 

If that don't helps try to enable Steam input? 

  1. Open Steams Big Picture Mode.
  2. Select MELE.
  3. Click the cogwheel on the right > Properties > Controller.
  4. Enable Stem input. 
  5. Test

    Unfortunately no, I can get the controller working for the MELE menu where you select which game in the trilogy you want but it won't show up once ME1 is actually running
